You need to take out the weapons at the front of the big ship asap. If you destroy them in P1 they will be gone for the rest of the phases. I find missiles and boarding parties the best for this. Just do not let the boss jump with your guys on board!

Well, never attribute to malice what you can attribute to stupidity. Maybe the roguelike is just stupid. Srsly though, rogulikes are pretty much designed so that something Bad is almost guarenteed to happen. Remember the 500 baddies you just breezed through? Was the RL being benevolent with all them? You should be far more worried about sentience in robots. also, have you tried tales of maj'ejal? you should.
